Online Course - A Practical Introduction to NGS Data Analysis

Résumé:
The purpose of this workshop is to get a deeper understanding in Next-Generation Sequencing (NGS) with a special focus on bioinformatics issues. Advantages and disadvantages of current sequencing technologies and their implications on data analysis will be discovered. The participants will be trained on understanding their own NGS data, finding potential problems/errors therein and finally perform their first downstream analysis (variant calling). In the course we will use a real-life NGS dataset from the current market leader illumina.

All workshop attendees will be enabled to perform important first tasks of NGS data analysis themselves. The course layout has been adapted to the needs of beginners in the field of NGS bioinformatics and allows scientists with no or little background in computer science to get a first hands-on experience in this fast evolving research topic. The online course will make use of a web conferencing system. Hands-on NGS analysis will be performed in an interactive browser-based data analysis platform. Before the course, you will get a printed manuscript.

Mathematical and Statistical Methods for Pathogen Genomics

Résumé:
Technological advances have revolutionized our ability to observe the evolution of infections that are posing major global health challenges. However, using these new and high-resolution sources of data to improve health requires new theory -- new mathematical structures to understand patterns of ancestry and evolution in infectious diseases, new ways to map how antibiotic resistance emerges and spreads and new methods to combine data, modelling, inference and machine learning. This workshop will bring together mathematicians and statisticians, methods developers and biologists gathering state-of-the-art large datasets in pathogen genomics. The aims are to share not only mathematics and methods, but upcoming challenges and aims, and to ensure that large genomic datasets and the people that gather them have a voice in shaping methods and models towards the questions of the highest importance for pathogen evolution and ultimately for health.

Papers are solicited in, but not limited to the following areas: Bioinformatics, Computational biology, Computational methods for cell and molecular biology, Computational methods for microbiology and synthetic biology, Computational methods for neurobiology and development, Computational methods for personalized/precision medicine, Computational methods for pharmacogenomics. The track accepts 2 types of submissions: (1) papers and (2) student-led posters, which are double-blindly reviewed by at least three reviewers. Double-blindly means that the author of a paper does not know the reviewers of his/her paper and reviewers do not know the authors of the papers they reviewed. The expectation is that the program will harness existing connections between mathematics and biology and create new ones.

DNA Methylation Data Analysis Workshop

The purpose of this workshop is to get a deeper understanding of the use of bisulfite-treated DNA in order to analyze the epigenetic layer of DNA methylation. Advantages and disadvantages of the so-called 'bisulfite sequencing' and its implications on data analyses will be covered. The participants will be trained to understand bisulfite-treated NGS data, to detect potential problems/errors and finally to implement their own pipelines. After this course they will be able to analyze DNA methylation and create ready-to-publish graphics.

Bioinformatics Pipeline Development with Nextflow

The purpose of the workshop is to introduce the concepts of bioinformatic pipeline development through the context of the open source Workflow Management System (WMS) Nextflow. The participants will be trained in the scripting, configuration and execution of example analysis pipelines based on current industry best-practices, and learn how to share them with other users. Finally, the participants will apply everything they have learned by implementing their own analysis pipelines from the ground up.

By the end of the workshop all attendees will be enabled to build their own scalable, reproducible bioinformatic pipelines which can be run locally, on high-performance computing clusters or even in the cloud. The course layout has been adapted to the needs of beginners in the field of computational biology and allows scientists with little or no background in software development to get a first hands-on experience in this new and fast-evolving area of expertise. This instructor-led live online workshop has been newly designed for an engaging, interactive online learning experience.

The purpose of this intense one week summer course is to get a deep understanding in Next-Generation Sequencing (NGS) with a special focus on bioinformatics issues. Advantages and disadvantages of current sequencing technologies and their implications on data analysis will be discovered. You will be trained on understanding NGS data formats and handling potential problems/errors therein. In the summer school we will use a real-life RNA-seq dataset from the current market leader illumina.

All students will be enabled to perform important first tasks of NGS data analysis themselves. The layout of the summer school has been adapted to the needs of beginners in the field of NGS bioinformatics and allows scientists with no or little background in computer science to get a first hands-on experience in this new and fast evolving research topic. In the evenings there will be social events, like a conference dinner, or a guided city tour through Berlin. These are always great networking possibilities.

The information that determines our genetic make-up – from our eye color to our propensity to get cancer or genetic diseases – is encoded in the DNA sequence of our genomes. This DNA information is interpreted by proteins called transcription factors that ‘read’ the four-letter code in our DNA, promoting the activation or repression of genetic programs. Unfortunately, we have been unable to decipher the non-protein-coding portion of our genomes, which comprises >95% of our DNA, even though we now have access to thousands of fully sequenced human genomes and the numbers are increasing daily. A fundamental problem of modern biology will be how to discern DNA differences between people that affect our physical differences and the manifestation of disease. As a result, a major challenge facing computational and structural biologists is to crack the DNA code that will allow us to understand the impact of DNA differences on protein-DNA interactions and gene expression. The solution to this challenge will likely come from the convergence of theoretical, computational, biophysical, and structural approaches. The BIRS format is ideal for bringing together this combination of scientists in an informal and collaborative setting to further advance this goal.
