EMBL Course: Genome Engineering: CRISPR / Cas

Résumé:
This course will provide hands-on training in genome editing and cell engineering in mammalian cells using the highly efficient CRISPR/Cas9 system. Participants will learn design of CRISPR targets using bioinformatics tools, generation of gene knockouts/knock-ins, and target validation using the most current technologies. This course is aimed at researchers who are familiar with basic molecular and cell biology techniques and want to learn how to create an engineered mammalian cell lines using the most recent and advanced CRISPR/Cas9 system. No previous experience in genome editing is required.

EMBL Course: Next Generation Sequencing: RNA Sequencing Library Preparation

Résumé:
The goal of this course is to teach the fundamentals of NGS library preparation and validation using the Illumina TruSeq stranded total RNA sample preparation kit. We will start with an introduction into Illumina NGS technology and the library preparation workflow. The main part will be the preparation of libraries from total RNA, with a focus on the critical steps and potential pitfalls of the protocol. Finally we will quantify and quality control the prepared libraries, before discussing solutions for total RNA sequencing data analysis.

As a part of our Genomic Medicine 2018 Nijmegen event, our team is also organizing a CLINICAL NGS DATA ANALYSIS WORKSHOP on 9th October at the Concertgebouw in Nijmegen. This part of the event will be led by Genome Diagnostics Nijmegen. The emphasis of the workshop is on the clinical interpretation of variants – a bottleneck in data analysis that is increasingly being requested by delegates to our conferences and workshops. During the workshop the attendees used real patient data which must be deleted at the end of the workshop. The course was intended for people who are not too experienced in data-analysis but have already some knowledge about NGS.

Systems genetics is the extension of genetics to the system-level. It aims at understanding the relationship between genotypes and molecular phenotpes at the genome-scale, thus integrating genomics with large-scale molecular and phenotypic profiling. This opens the door to the investigating of the genetic basis of complex traits in a variety of model systems, from yeast growth phenotype to human disease. Taking advantage of natural genetic variation allows to investigate the effect of many mild genetic perturbations, an approach which contrasts with the all-or-none targeted genetic perturbations.

Keystone Symposia: From Rare to Care - Discovery, Modeling and Translation of Rare Diseases

Résumé:
Work over the past 30 years has resulted in the identification of genes for ~50% of the estimated 7,000 rare genetic diseases; it is predicted that most of the remaining disease genes will be identified in the next 10 years. Approximately 500 medicinal products are currently on the market for rare diseases. The accelerating pace of rare disease gene identification means, in effect, an almost commensurate increase in molecularly defined, readily diagnosable, but nonetheless poorly understood and untreatable, diseases. This meeting will examine the current and future bottlenecks to gene discovery, disease modeling, and therapeutic approaches and suggest strategies to enable progress in this regard. Ultimately, successful deployment of precision medicine for rare diseases will inform such approaches more broadly.

Keystone Symposia: Leveraging Genomic Diversity to Promote Animal and Human Health

Genomic variation is a driving force of animal and human health, and susceptibility to disease. Yet our knowledge rarely spans human ethnic genomic diversity and genomic variation between animal breeds, limiting their translational impact. This symposium aims to: 1. Highlight translational genomics in humans and animals (clinical medicine and animal breeding for health and productivity) 2. Explore synergies and cross-disciplinary learning 3. Explore opportunities to leverage genomic diversity to push the current boundaries to translation 4. Address translation and affordability in low- and middle-income settings. Large-scale genomics initiatives like Genome England, the US Precision Medicine initiative, and the Human Heredity and Health in African Consortium, are providing extraordinarily large data sets to explore useful genotype-phenotype connections. Equivalent initiatives for animal data are starting. This meeting will explore the translation of genomic research in animals and humans; high and low-resourced environments; ethnic diversity; and cultural context. Identifying common strands in animal and human health opens up opportunities for repurposing of ideas and applications, and for finding innovative solutions for translational genomics through cross-boundary communities of practice.

The running scientific theme for this meeting like other Biotexcel genomic meetings will cover the areas where Next Generation Sequencing is used in the analysis of human disease. These topics will include different disease areas where particularly promising genomic studies have been performed; large population studies; whole genome & whole exome studies; epigenomics and many other topics. In this meeting we will also hear from commercial genomic companies, whether those that currently have genomic solutions on the market, or those that are spin-outs or in the research or earlier phases. We will have some great names speaking at this event including Professor Mike Parker (Genomic Ethics). We will hear from the opinion leaders in Genomics in a relaxed casual setting and network with the speakers as well as with other fellow delegates. On the evening of 5th December a networking dinner will take place at a local restaurant where speakers and delegates will be able to meet and and carry on discussions in an even more informal setting.

EMBL Course: Advanced training with Oxford Nanopore Technologies

Résumé:
The goal of this course is to teach nanopore sequencing using the Oxford Nanopore Technologies (ONT) platform. We will start with an introduction into ONT technology and devices, with the goal of covering end to end workflows for the preparation and analysis of human and yeast samples using whole genome and barcoded cDNA sequencing approaches. This course will cover the wet lab preparation of libraries from genomic DNA and total RNA, with a focus on the critical steps and potential pitfalls and understanding what constitutes a ‘good’ sample for purpose of best results using the technology. The training includes an overview of the MinKNOW GUI for GridION and MinION devices. We then cover methods available for basecalling and analysis of samples for structural variants and differential gene expression, using both Oxford Nanopore and open source tools.

The study of population genetic variation and the sequencing of ancient DNA represent promising new avenues for investigating human history and our evolutionary past. Population-scale sequencing projects investigating human diversity have provided us with more than a million genome wide datasets that allowed new insights into patterns of human variation and mobility, while others have obtained genome wide data from thousands of ancient human skeletons, allowing the investigation of human evolution in action and providing direct insights into population genetic dynamics in situ. Large-scale genetic variation data sets can now be integrated with genomics data from ancient remains and history records to provide novel insights into human history, cultural evolution and the genetic history of societies. Ancient DNA was furthermore used to reconstruct genomic variation of historic pathogens as well as oral and gut microbiomes in order to provide molecular fossils to study microbial evolution through time. This meeting will involve scientists from genomics, bioinformatics, microbiology, anthropology, archaeology and historians and may initiate future interactions in this exciting and timely new research area that has the potential to change the way we think about our human past and how we might study genetic variation in the future.

One of the ultimate challenges in neuroscience is to link the dynamics of brain activity to behaviour. Cutting-edge experimental methodologies such as calcium imaging, multi-electrode recordings and optogenetics in freely-behaving animals of different genetic backgrounds have generated a wealth of rich data sets. In order to gain a better understanding, such studies need to be analysed through bioinformatics, computational analysis and theory. This meeting seeks to bring together experts on how the brain integrates information about sensory inputs and internal state into behavioural responses. This topic will be illustrated by studies in different model organisms and will range from sensory-motor to cognitive behaviour. It will foster interdisciplinary discussions between molecular, physiological, behavioural and computational neuroscientists.

Chromosomes: Organization, Function and Dynamics

Résumé:
Continuing rapid development in the field of chromatin biology has lately attracted enormous interest among biologists, physicists and mathematicians. Recently, the static structure of the folded genome inside the cell nucleus has been determined with increasingly high resolution. Special features of genome folding, such as loops, A/B compartments and chromosome territories, were identified and have inspired models rooted in polymer physics. Studies of the roles of these features in gene regulation and other biological processes are currently ongoing. In addition, research on chromatin dynamics has shown that the genome moves in space and time, thus these structural features might be dynamic, too. Currently, it is not clear how to reconcile the static picture with the dynamic nature of the genome. Following the recent surge in activity on both the biology and physics fronts, this conference aims to provide a platform that would facilitate an interdisciplinary exchange, cultivate new ideas and identify new frontiers.
