EMBL Course: Advanced training with Oxford Nanopore Technologies

Zusammenfassung:
The goal of this course is to teach nanopore sequencing using the Oxford Nanopore Technologies (ONT) platform. We will start with an introduction into ONT technology and devices, with the goal of covering end to end workflows for the preparation and analysis of human and yeast samples using whole genome and barcoded cDNA sequencing approaches. This course will cover the wet lab preparation of libraries from genomic DNA and total RNA, with a focus on the critical steps and potential pitfalls and understanding what constitutes a ‘good’ sample for purpose of best results using the technology. The training includes an overview of the MinKNOW GUI for GridION and MinION devices. We then cover methods available for basecalling and analysis of samples for structural variants and differential gene expression, using both Oxford Nanopore and open source tools.

EMBL Course: Immunoprofiling of Single Cells

Zusammenfassung:
This course will introduce participants to the cutting-edge single cell technologies provided by 10x Genomics, starting with an overview of the 10x Genomics Single Cell Controller and our associated Single Cell applications. With the release of Single Cell Feature Barcoding we are enabling analysis of protein abundance and gene expression in the same cells; for this course the focus will be immune cells. Participants will learn the key steps (and potential pitfalls) of: isolation of high-quality single cell suspensions, antibody staining, single cell library preparation, Illumina sequencing, and finally data analysis using our Loupe Cell Browser.

The 19th edition of ACAT will bring together experts to explore and confront the boundaries of computing, automated data analysis, and theoretical calculation technologies, in particle and nuclear physics, astronomy and astrophysics, cosmology, accelerator science and beyond. ACAT provides a unique forum where these disciplines overlap with computer science, allowing for the exchange of ideas and the discussion of cutting-edge computing, data analysis and theoretical calculation technologies in fundamental physics research. There is a fundamental shift occurring in how computing is used in research in general and data analysis in particular. This course will teach scientists how to analyse biological data sets using open-source software. Most of the analysis will be performed with docker4seq package, which was developed to facilitate the use of computing demanding applications in the field of NGS data analysis. Docker4seq package uses docker containers that embed demanding computing tasks (e.g. short reads mapping) into isolated containers. This approach provides multiple advantages: the user does not need to install all the software on its local server, the results generated by different containers can be organised in pipelines and reproducible research is guarantee by the possibility of sharing the docker images used for the analysis.

Poland IT Meeting is the one and only networking event in Poland. The meeting is dedicated to people creating IT industry. EMBL Course: Attacking Open Chromatin with ATAC Sequencing

Zusammenfassung:
ATAC-Seq stands for Assay of Transposase Accessible Chromatin and is, despite its recent invention, already a widespread method to profile open chromatin on a genome-scale. The goal of this introductory course is to teach the entire workflow of an ATAC-Seq experiment including library preparation, sequencing, data processing, and downstream analysis by addressing a real biological question that will be answered at the end of the course.

We will start with the experimental ATAC-Seq protocol, highlighting the critical steps, potential pitfalls, and the most up-to-date tweaks to improve the quality of the results. After sequencing the samples we will go through the basic quality control and preprocessing steps using multiple analysis tools for next generation sequencing data. Finally, we will perform different types of analysis on the processed data, including visualisation, differential peak calling, and differential transcription factor activity profiling to come to a biological conclusion. In addition we will discuss recent advancements in technology development and algorithms for analysis and give an outlook on future perspectives and applications.
