EMBO Practical Course: Microbial Metagenomics: A 360º Approach

Résumé:
The course focuses on the highly interdisciplinary topic of metagenomics. During the course, participants will receive an overview of state-of-the-art genomic technologies and bioinformatic tools. A balanced approach of lectures and practical sessions will provide a general background and the latest advancements in the field as well as its relationship with other disciplines. The course will start with training the participants about experimental design and the preparation of their own metagenomic libraries with soil or their (environmental) samples. The metagenomic DNA will be sequenced onsite using third generation sequencing technologies and subsequent data analysis. Thus, the students have a unique opportunity to work on the complete workflow from sample preparation to data analysis. This updated course version will also address cutting-edge single-cell microbial genomics during practical. Bioinformatics analysis is a key part of the course, where students will learn how to process data from raw sequences to the application of algorithms for analysing metagenomic datasets. Trainers will provide short lectures with follow-up hands-on exercises in order to have the participants learning and assessing their knowledge.

The purpose of this intense one week summer course is to get a deep understanding in Next-Generation Sequencing (NGS) with a special focus on bioinformatics issues. Advantages and disadvantages of current sequencing technologies and their implications on data analysis will be discovered. You will be trained on understanding NGS data formats and handling potential problems/errors therein. In the summer school we will use a real-life RNA-seq dataset from the current market leader illumina. All students will be enabled to perform important first tasks of NGS data analysis themselves. The layout of the summer school has been adapted to the needs of beginners in the field of NGS bioinformatics and allows scientists with no or little background in computer science to get a first hands-on experience in this new and fast evolving research topic. In the evenings there will be social events, like a conference dinner, or a guided city tour through Berlin. These are always great networking possibilities.

DNA Methylation Data Analysis Workshop

The purpose of this workshop is to get a deeper understanding of the use of bisulfite-treated DNA in order to analyze the epigenetic layer of DNA methylation. Advantages and disadvantages of the so-called 'bisulfite sequencing' and its implications on data analyses will be covered. The participants will be trained to understand bisulfite-treated NGS data, to detect potential problems/errors and finally to implement their own pipelines. After this course they will be able to analyze DNA methylation and create ready-to-publish graphics. By the end of this workshop the participants will 1) be familiar with the sequencing method of Illumina, 2) understand how bisulfite sequencing works, 3) be aware of the mapping problem of bisulfite-treated data, 4) understand how bisulfite-treated reads are mapped to a reference genome, 5) be familiar with common data formats and standards, 6) know relevant tools for data processing, 7) automate tasks with shell scripting to create reusable data pipelines, 8) perform basic analyses (call methylated regions, perform basic downstream analyses), 9) plot and visualize results (ready-to-publish) and 10) be able to reuse all analyses.

EMBL Conference: From Functional Genomics to Systems Biology

Résumé:
The main objective of this conference is to bring people together from diverse disciplines to exchange ideas, promote cross-disciplinary collaborations and to form a synthesis of appropriate systems-level approaches. The meeting is therefore purposely broad to cover all aspects of genomics to systems biology, a unique combination that is highly appreciated by the participants. Over the past decade, this EMBL conference has therefore served as an important venue in helping to shape the field, or to be more precise to help generate a community of scientists that come from very diverse disciplines, each with the common goal to understand the systems level properties of their system of interest.

Résumé:
The analysis of single cells advances research in many fields. To properly deal with such minute amounts of sample, each step of the workflow is critical, from sampling to data analysis. Additionally, the integration of data from different approaches is becoming increasingly important to capture the whole picture. This course will cover established techniques from sampling through sequencing, protein analysis and data analysis. Samples will be collected via flow cytometry, gene expression will be analysed by qRTPCR and next generation sequencing, and protein analysis will be performed by proximity extension assays. In addition, alternative methods for the whole workflow will be covered in interactive sessions of lectures and Q&A with key experts in the field. Data collected by the different methods will be analysed during in-depth sessions, which are a strong component of the course.
