Keystone Symposia: Uncomplicating Diabetes - Reducing the Burden of Diabetes-Related End-Organ Injury

This Keystone Symposia conference will address diabetic complications which remain the major cause of morbidity and mortality in the diabetic population. Although the outlook has improved over the last two decades with respect to diabetic vascular disease, these complications remain a major burden with the underlying explanation for these complications at a molecular and cellular level as yet not fully clarified. With recent advances in the management of diabetes, particularly new classes of glucose-lowering agents, it is critical to determine if these new therapies have both glucose-dependent and independent effects in reducing diabetes-related end-organ injury. With major advances in our understanding of key pathological features of diabetic complications such as angiogenesis, fibrosis, inflammation and vascular remodeling, albeit in non-diabetic contexts, now is the time to translate this new knowledge to the field of diabetic complications. By learning from and recruiting such researchers into the field of diabetic complications, there is a great opportunity to develop novel, highly innovative approaches to identify new targets in order to discover new ways to treat, reverse or prevent diabetic complications that lead to premature atherosclerosis, heart failure, blindness, cognitive impairment and end-stage renal disease. This meeting is paired with "Vascular Biology and Human Diseases: From Molecular Pathways to Novel Therapeutics."

Zusammenfassung:
Recent research has revealed pervasive transcription of eukaryotic genomes outside of protein-coding genes. The resulting noncoding RNA transcripts come in many forms, perform diverse functions and play critical roles in organismal health and disease. Tens of thousands of noncoding RNAs have been identified thus far, but we are still at the earliest stages of understanding their regulation and function. Such knowledge will be critical in order to harness the full potential of noncoding RNAs for the diagnosis and treatment of human diseases. To address this gap in our understanding, this conference aims to: 1) Bring together a multi-disciplinary group of scientists at all career stages to share their latest research in this field; 2) Provide a forum for the presentation of cutting-edge data on noncoding RNA structure, function and their roles in physiology and disease; and 3) Offer junior scientists outstanding mentoring and networking opportunities through close interactions with senior investigators. It is anticipated that the interactions of participants with diverse backgrounds, expertise and experimental models will spur new lines of investigation and collaborations that will lead to breakthroughs in our understanding of the noncoding transcriptome.

The concept that the microbiome shapes health and susceptibility to disease has taken the biomedical sciences by storm. The microbiota is emerging as a fundamental force influencing diverse aspects of physiology reflected in the sessions of this conference. Microbiome studies are at a critical juncture and facing a challenging transition from descriptive studies of association towards mechanistic studies tackling causality. Essential for this transition is a diversity of thinking (chemical and systems biology, metabolism, microbiology, physiology and immunology) and approaches (assays and models). As the basic tools for characterizing microbiomes are now widely accessible, the conference seeks to broaden the base of what defines membership in microbiome studies by inviting investigators to share their vision, approach and results to enhance understanding and mechanistic approaches. In summary, the conference aims to: 1) Introduce a breadth of challenges and biological systems for microbiome studies; 2) Showcase young and senior investigators relevant to advancing next-gen microbiome studies; and 3) Foster collaborative, multidisciplinary microbiome research that advances basic and translational science. This symposium is paired with "Manipulation of the Gut Microbiota for Metabolic Health."

Aim of this course is to prepare RNA libraries for Illumina sequencing by using the novel NEBNext Ultra II Directional RNA kit for low input applications. Throughout the course, we will be generating libraries from ultra- low as well as from normal amounts of RNA (1 ng to 50 ng) input to better understand the impact of input amounts and PCR cycles on the bioinformatics dealing with complexity, coverage, duplication rates and uniformity of libraries. The course participants will be guided with tips and tricks through the work flow. Finally, the bioinformatics analysis of the data will be discussed. Selected participants who – PRIOR to the course - will be able to prove their samples have required quality according to provided specifications will have the chance to bring maximum two of their own eukaryotic total RNA samples to process. At least 100ng of sample will be required for attendee samples.

Understanding the principles governing genome regulation is one of the major challenges now facing biomedical research in the 21st century. Deciphering structure-activity relationships of the genome and its partners in the context of the cell nucleus is a necessary step for understanding the basis of development and disease, as well as for the elaboration of strategies against particular forms of cancers and genetic disorders. The genome is not a linear molecule of DNA randomly distributed in the nucleus, but exists as a three-dimensional (3D) object, intricately folded and packaged, structured around nuclear bodies and landmarks, acted upon by countless force-generating nano-machines and remodeling factors. With the recent advances that have been made in microscopy, biochemistry and modeling, the time is ripe to fully address the study of the genome in 3D space and time and consider it as a complex, dynamic biological system. Up until recently, many of the scientists involved in chromatin biology and epigenetics would attend meetings dedicated to this topic and would not necessarily interface with scientists using advanced imaging or physical and mathematical modeling approaches. This meeting will bring together some of the world’s leading experts and emerging talents at the interface of these topics to explore chromosome architecture and its dynamic relationship with genome function. Specifically, it will explore: 1) Chromatin structure and how this relates to gene expression and genome functions such as DNA replication and repair; 2) Chromosome conformation and the new insights into genome organization that have emerged using new technologies; 3) The nature of the chromatin partners (proteins, RNAs) that underlie chromatin folding and functions and their dynamic relationships in different contexts (cell cycle, development, environmentally induced changes, etc.); 4) Emerging imaging technologies and microscopy and the answers they are bringing to the dynamics of chromatin and chromosome architecture; and 5) New physical and mathematical modeling approaches to further our understanding of the principles governing chromatin architecture. This symposium is being held jointly with "Gene Control in Development and Disease."

Proper control of gene expression is important for all fundamental cellular and organismal processes. With advancements in technology and genetics, researchers are now able to use a combination of genetic, biochemical and computational methods to investigate gene control in healthy cells, as well as to discern what happens when these controls go awry in disease. Learning how gene expression programs are regulated is essential to understanding the control of cell state and its impact on disease development. Multiple levels of gene regulation including basic transcriptional controls, enhancers, epigenetics and the role of phase separation in transcriptional control will be addressed. The goal of this conference is to share new insights into gene control in health and disease and to discuss advances that are being made in disease therapy based on gene control therapeutics. The 2018 Gordon Research Conference on DNA Damage, Mutation and Cancer is developed around the theme of exploiting fundamental knowledge to advance treatment and prevention. Rich and ever-increasing information is available on the specific mutations that are the molecular basis of cancer. Many mutations can be traced to specific types of damage to the DNA, while others arise from DNA replication errors or unknown causes. Technologies are being refined to determine the origins of these mutations, and monitor the accuracy and reproducibility of cancer genomic data. Biological and structural analyses can assess which mutations are functionally relevant. Specific mutations can confer vulnerabilities, making individual cancers more responsive to treatment with DNA damaging agents.

The goal of this course is to teach the fundamentals of NGS library preparation and validation using enrichment based tests like the Nextera / TruSight Rapid Capture assay. We will start with an introduction into Illumina NGS technology and the library preparation workflow. The main part will be the wet lab preparation of libraries from genomic DNA, with a focus on the critical steps and potential pitfalls of the protocol. Finally we will quality control and quantify the prepared libraries. We will also have a basic training on assay design using DesignStudio and data analysis of Enrichment based sequencing results using standard Illumina software tools like MiSeq Reporter and VariantStudio.

The regulation of the transcriptome is key to cellular processes that underpin cell biology, development and tissue function. All classes of cellular RNA are subject to posttranscriptional modification, be it by direct chemical modification, editing or non-templated nucleotide additions. Furthermore, regulatory RNA binding proteins and enzymes that can specifically recognise posttranscriptional RNA modifications have been identified. It is now emerging that the modification status of the transcriptome is dynamic and responsive to environmental/developmental cues. Together, this has elicited the realisation of an ‘epitranscriptome’ where posttranscriptional RNA modification coupled with recruitment of effector RNA binding proteins dynamically regulates genomic output and RNA function. Importantly, mutations in core-regulators of the epitranscriptome are causative in many human diseases or congenital disorders.

Adult neurogenesis is distinct from embryonic forms of neurogenesis in that neuronal development underlies extrinsic regulation, from physiological to pathological. This regulation targets different stages of neuronal development, between cell cycle entry and proliferation of radial glia-like stem cells to the lasting integration of the newly generated neurons. There are obvious feedback loops in that regulation of neurogenesis might alter behavior, which in turn acts back on adult neurogenesis. But how does this all work? How does regulation occur across scales? What constitutes ‘causes’ and ‘mechanisms’ in such complex system? The 2018 Adult neurogenesis meeting uses these key questions as entry point into discussions about how activity and development are linked in adult neurogenesis.

There has been tremendous progress in the past few years regarding our understanding of DNA replication in eukaryotes, both yeast and mammals. Many important questions in the field are poised to be answered within the next decade. These include understanding DNA replication at the biochemical and three-dimensional protein structure levels. In addition, studies using high throughput technologies at the cellular and organismal levels are poised to answer how accurate replication of the genome is ensured by controlling origin firing in space and time. Several human diseases, including cancer, have already been linked to DNA replication stress, a term that refers to perturbations in DNA replication. Thus, a better understanding of how cells respond to DNA replication stress will help us understand disease development and responses to therapy. By bringing together experts in the basic biology of DNA replication and DNA replication stress, this symposium aims to fuel further progress in these important fields.

Moreover, some aspects of cancer development, such as population genetics, are well rooted within subfields of theoretical physics. The course participants will use open-source software. R-coding skills and deep knowledge of statistics are not necessary for attendance because most analyses will be performed with docker4seq package, which was developed to facilitate the use of computing demanding applications in the field of NGS data analysis. Docker4seq package uses docker containers that embed demanding computing tasks (e.g. short reads mapping) into isolated containers. This approach provides multiple advantages:        •     user does not need to install all the software on its local server; •     results generated by different containers can be organized in pipelines; •     reproducible research is guarantee by the possibility of sharing the docker images used for the analysis. Computers for hands-on exercises will be provided along with demo data sets.

The Gordon Research Seminar on Cyclic Nucleotide Phosphodiesterases is a unique forum for graduate students, post-docs, and other scientists with comparable levels of experience and education to present and exchange new data and cutting edge ideas.

The focus of this meeting is to highlight current aspects of cyclic nucleotide phosphodiesterase signaling ranging from new insight into the regulation of and by PDEs, to the therapeutic potential of PDEs. This will also include novel technology to unravel the complexity of cyclic nucleotide PDE signaling.

The 2018 Gordon Research Conference on Cyclic-Nucleotide Phosphodiesterases (PDEs) will focus on efforts to develop the therapeutic potential of phosphodiesterase modulators while also highlighting new biology relevant to the PDEs. As the sole means for terminating the intracellular signals carried by ubiquitous second messengers cAMP and cGMP, the PDEs are uniquely positioned to regulate a host of signaling cascades involved in cell to cell communication, metabolism and gene regulation. Unique elements of the quaternary structure of each family has allowed for the generation of selective inhibitors despite the high level of sequence identity in the active site of the enzymes. Only two families, PDE 6 and 11, still await the development of useful preclinical tools/inhibitors and drug candidates are in or nearing human studies for PDE 1, 2,3,4,5, 9 and 10. Clinical data is accumulating on the effects of PDE 3, 4, 5, 9 and 10 inhibition although only the effects of PDE5 inhibition have been subject to extensive, albeit poorly undocumented, profiling.

The program will bring together a group of theoretical physicists, mathematicians, experimental biologists, and experimental biophysicists, to study the mechanisms by which (i) protein assemblies, such as biopolymers, exert forces in cells, (ii) protein assembly dynamics in cells are regulated by forces, and (iii) the dynamics of force-generating assemblies are controlled by signaling pathways. The program will enhance the formation of collaborative links between experiment and theory, as well as those between theorists using different methodologies. It will also clarify the links between apparently disparate, but related phenomena by bringing in individuals with a broad range of backgrounds. Finally, it will enhance the development of the mechanobiology community in the Nordic countries.

Microfluidics is a quickly growing, highly interdisciplinary field at the interface of physics, engineering, chemistry and biology. Over the past years microfluidic approaches have been used for a variety of applications, including nucleotide sequencing, functional genomics, single cell/ single molecule studies and diagnostics. Many of these applications, including next-generation sequencing devices, have been revolutionised by miniaturisation, paving the way for global gene analysis and hence transforming biology. In addition, working on the pico- to nanoliter scale not only allows a high degree of parallelisation, but also offers superb spatiotemporal control. Small objects such as cells, or even discrete parts thereof, can be exposed to unique conditions, facilitating entirely novel approaches in modern biology and chemistry.

Solving structures of large macromolecular assemblies to gain fundamental insights into biological mechanisms remains a major challenge in structural biology. Cryo-EM combined with image processing is currently undergoing what has been referred to as a “resolution revolution”, making it one of the most powerful techniques to address this challenge. It also has unique capabilities to obtain structural information in situ within complex environments, and to deal with heterogeneous samples. The methods are complex and under constant development, so in depth, advanced training of new users is essential to ensure future users can adapt new technologies to expand into new areas and solve new biological problems. This course provides the theoretical and practical training covering the full breadth of cryo-electron microscopy (cryo-EM) techniques from sample preparation to data collection to image processing.

Chromosomes are arguabely one of the most important structures inside cells. Several meters of DNA are compacted into micrometer-sized assemblies in every human cell. Recent advances in our understanding of how this is achieved, and of its implications on nuclear functions, have been breathtaking. Instead of black boxes, or imaginary text-book style folding models, advanced imaging and genomics techniques have layed the foundation for the first well-informed molecular models of chromsomes. These portray chromosomes as largley self-organising entities of nucleosome-melts, organised by the universal SMC complexes and additional chromosomal proteins. Recent work culminated in the biochemical reconstitution of chromosome formation from defined components (Hirano).

EMBL Course: Attacking Open Chromatin with ATAC Sequencing

ATAC-Seq stands for Assay of Transposase Accessible Chromatin and is, despite its recent invention, already a widespread method to profile open chromatin on a genome-scale. The goal of this course is to teach the entire workflow of an ATAC-Seq experiment including library preparation, sequencing, data processing, and downstream analysis by addressing a real biological question that will be answered at the end of the course. We will start with the experimental ATAC-Seq protocol, highlighting the critical steps, potential pitfalls, and the most up-to-date tweaks to improve the quality of the results. After sequencing the samples we will go through the basic quality control and preprocessing steps using multiple analysis tools for next generation sequencing data. Finally, we will perform different types of analysis on the processed data, including visualisation, differential peak calling, and differential transcription factor activity profiling to come to a biological conclusion. In addition we will discuss recent advancements in technology development and algorithms for analysis and give an outlook on future perspectives and applications.

Computation is an integral part of today's research as data has grown too large or too complex to be analysed by hand. An ever growing fraction of science is performed computationally and many wet-lab biologists spend part of their time on the computer. Many scientists struggle with this aspect of research as they have not been properly trained in the necessary set of skills. The result is that too much time is spent using inefficient tools when progress could be faster. This is a course for researchers in the life sciences who are using computers for their analyses, even if not full time. The target student will know a little bit of command line/programmatic computer usage, but not consider themselves an expert. A target student will have written a for loop in some language before, but will not know what git is (or at least not be very comfortable with advanced git usage).

Systems genetics is the extension of genetics to the system-level. It aims at understanding the relationship between genotypes and molecular phenotpes at the genome-scale, thus integrating genomics with large-scale molecular and phenotypic profiling. This opens the door to the investigating of the genetic basis of complex traits in a variety of model systems, from yeast growth phenotype to human disease. Taking advantage of natural genetic variation allows to investigate the effect of many mild genetic perturbations, an approach which contrasts with the all-or-none targeted genetic perturbations.

This lecture module is followed by a round-table discussion chaired by the speaker. The concepts are then introduced in more detail by the speaker or by one of the organizing instructors.
