This skills based course will teach the core concepts of risk stratification using family history as a tool to enable patients to access appropriate management strategies. Identifying and understanding the building blocks of the nervous system and how they interact is a central focus of international efforts to understand the brain. Modern genetic approaches hold the promise of establishing an inventory of cell types, exploring mechanisms of cellular identity, developing tools for experimental manipulations, building a brain-wide cell type atlas, and providing the basis of establishing brain-wide connectivity atlases at cellular resolution. Understanding how diseases and disorders impact cells, synapses and circuitry is essential to guide the development of treatments and therapies. Creating such an atlas of genetically identified cell types and their connectivity will provide key data and knowledge for developing in silico reconstructions of brain circuitry and developing theories of brain structure and function. This conference brings together leading scientists from around the world to present the latest tools, techniques and discoveries in using genetic approaches to understand the cell types of the brain and their role in cognition, behavior and brain diseases and disorders.

T cell exhaustion is an acquired state of T cell dysfunction, associated with reduced T cell function, sustained expression of inhibitory receptors and a transcriptional state that is distinct from memory and effector T cells. T cell exhaustion is now recognized as a defining feature not only of chronic infections such as HIV, malaria and tuberculosis, but also of cancer. As a result, the search for effective approaches to reverse T cell exhaustion is the focus of immense therapeutic development. However, the similarities and differences between T cell dysfunction arising in chronic infection and tumors are not fully understood. Moreover, opportunities to identify new therapeutic approaches to reverse dysfunction based on parallels between the two disease states remain to be explored. This meeting will focus on the comparative biology and clinical therapeutics of T cell dysfunction in chronic viral infection and cancer. Drawing on leaders in fundamental T cell biology, computational science and clinical investigation, it will focus on common features and distinctive aspects of T cell dysfunction in cancer and chronic infection. The meeting will have broad relevance for T cell biology, tumor immunity, infectious disease and therapeutic development.

Zusammenfassung:
Natural products, the structurally diverse family of small molecules produced by living organisms in an idiosyncratic fashion, have provided the basis for the majority of our therapeutic agents used to treat infectious diseases, cancer and immune disorders. Whole genome sequencing of producing organisms, especially bacteria and fungi, reveals that we have discovered only a fraction of these biosynthetically derived small molecules; a substantial fraction of natural product chemical space still represents “dark matter” (i.e., molecules predicted by bioinformatics analysis that have yet to be observed experimentally). Diversity springs from variations in genetically encoded biosynthetic enzymes, environmental stimuli that regulate expression of these genes and the inherent combinatorial expansion resulting from multi-enzyme biosynthetic pathways. Closing this gap between our current inventory and the genomic potential has become an important goal for basic and applied science; synthetic biology coupled with bioinformatic analysis has become the primary research tool for this effort. Bioinformatic mining continues to reveal the enzymes and pathways that nature uses, and synthetic biology has begun to reassemble or refactor these pathways to produce known and unknown products in new hosts. This conference brings together researchers in fields ranging from microbiology to botany, bioinformatics, gene synthesis and assembly, covering the spectrum from basic to industrial applications.

Phenotypic plasticity is the quintessential characteristic of plant development and adaptation under fluctuating environments. This characteristic is the result of numerous signal sources (extra-, intra- and intercellular) being sensed, integrated and interpreted by a plethora of signaling components which are interacting in a highly coordinated manner. Recent advances in molecular biology, chemistry (i.e., chemical genetics and development of novel probes) and computational approaches (i.e., mathematical modeling and network reconstruction) have greatly facilitated the discovery of novel signaling pathways as well as providing detailed molecular mechanisms for key components of the existing signaling pathway. However, many have yet to be discovered. The conference features leaders in the plant signaling field and encapsulates the most recent advances in this field, from single molecule chemistry to large-scale network analysis, with an emphasis on research areas such as growth and development, environmental responses and biological interactions in both model and non-model plant species. Therefore, this meeting will bring together a diverse community of scientists to interact, collaborate and share novel ideas, leading to the translation of this knowledge into new applications. Ultimately, unraveling the complexity of plant signaling networks will be an important step forward in securing global food production.

Obesity and type 2 diabetes are major drivers of chronic disease and premature death. A promising strategy to reduce obesity and improve metabolic health is through promoting energy expenditure via thermogenesis, including obligatory (accompanies all metabolic processes) and facultative (adaptive) mechanisms. Obesity and insulin resistance also lead to profound metabolic changes in various cells/tissues that contribute to tissue dysfunction. This conference brings together basic and clinical researchers from industry and academia focused on the study of cellular and organismal energy metabolism in the context of metabolic disease. A variety of approaches and topics will be featured, including: basic mechanisms of mitochondrial and cellular energetics; the emerging role of brown and beige fat in adaptive thermogenesis; central regulation of energy expenditure; and the effects of exercise on muscle and whole-body metabolism. In addition to the plenary sessions, the meeting will feature workshops on emerging research areas and novel therapeutic opportunities. Overall, the goals of the conference are to: 1) Provide a cutting-edge understanding of the basic mechanisms that control cellular and whole-body energetics; 2) Discuss the physiological role of brown fat and other energy expenditure pathways in humans; 3) Consider novel strategies for increasing energy expenditure and combating metabolic disease; and 4) Engage attendees in critical discussions about important areas for future research.

These are exciting times for ubiquitin research: potential targets for small molecule inhibitors are emerging in a variety of human diseases and being exploited by the pharmaceutical industry. At the same time, new enzymes regulating ubiquitin modifications are still being discovered, and the complexity of ubiquitin modifications continues to increase with the emerging cross-talk between post-translational modifications. This conference will focus on the latest insights in the large area of cellular regulation mediated by ubiquitin and ubiquitin-like modifiers. Key goals are to provide overviews and updates on emerging frontiers, and encourage efforts to exploit the ubiquitin system to provide new treatments for human diseases. Rather than being organized around key enzymes in the cascade, sessions will focus on biological areas, ensuring a balanced mix of mechanistic and physiology aspects. This conference will cover the exciting technology advances that are enhancing our ability to elucidate human immune function and networks as well as practical applications in drug and biomarker discovery and patient stratification. The meeting begins with a look at progress in human genetics and the use of sequencing to assign functional mutations to rare human immune phenotypes. The impact of common variants on immune function requires larger sample sizes, and speakers will cover how genome-wide high-throughput genomics in combination with detailed phenotyping and physiologically relevant perturbations are providing foundational data sets that allow an unbiased view of immune function in cells and tissues. Also discussed will be emerging computational and analytical methods that enable integration and interpretation of high-content molecular data. The meeting will then move on to look at the application of these technological advances, expanding investigation to study the immune response in tissues and organs to enable a deeper understanding of interaction between immune and non-immune cells and their respective roles in disease states. Critical to clinical progress is the translation of systems immunology research into novel therapies and diagnostic or prognostic tests. Sessions themed around infectious disease and vaccine development advances in immune-oncology and patient stratification in complex disease and treatment response aim to provide depth from foundational science to clinical translation. Finally, a key goal is fostering collaboration across disciplines and the development of novel ideas. Diabetes mellitus is a pandemic disease rooted in defects of multiple organs. Autoimmune destruction of pancreatic islet beta cells (type 1 diabetes) or relentless deterioration in beta cell function from excessive systemic insulin demand (type 2 diabetes) culminates in severe or lethal metabolic derangement. Inter-organ signaling has emerged as a crucial mechanism for achieving metabolic balance, including responses by peripheral insulin-target organs that, in turn, remotely regulate islet activity. This meeting will focus on crucial aspects of beta cell biology, including islet development, pancreas cellular plasticity, beta cell surrogate generation from stem cells, novel gene editing technologies, and immune-islet interactions, as well as translation of basic discoveries into novel therapeutic trials for diabetic patients. This meeting aims to encourage the presentation of novel concepts, foster useful interactions between participants from academia and industry, and accelerate interdisciplinary approaches in diabetes research.

WORLD Symposium  is a multidisciplinary forum presenting the latest information from basic science, translational research, and clinical trials for lysosomal diseases. Originally conceived in 2004 in response to an NIH RFP for rare diseases, WORLD Symposium  is often cited as the most important scientific meeting on lysosomal molecular biology, disorders and treatment. The remarkable stability of the human genome is lost in cancer cells due to the failure of efficient and accurate repair in the context of oncogene-induced replication stress and elevated transcription. DNA replication is furthermore emerging as a surprisingly fragile and complex process requiring fork protection and restart, template-switching, R-loop resolution, gap-filling, and repair. Unresolved replication and repair intermediates signal apoptosis. The synthetic lethality and essentiality resulting from replication-repair stresses thus suggest repair inhibitors as tools to control pathway selection and damage outcomes and to design advanced therapeutics. The 3rd DNA Replication/Repair Structures & Cancer conference in February 2018 will focus on structural and mechanistic insights into dynamic protein, chromatin, DNA and RNA complexes acting in DNA replication and repair events relevant to cancer. Conference talks and discussions will center on developing an actionable mechanistic knowledge of DNA replication and repair stress responses suitable to guide advanced intervention strategies for cancer. The conference will emphasize an environment suitable for initiating productive collaborations. It will include vibrant informal and formal discussions together with informative talks and poster sessions. To include late-breaking advances and innovating new investigators, one or more talks for every session will be selected from submitted abstracts. Meeting attendance is limited.

Transposable elements are potent sources of genetic variation that also regulate the expression of large gene networks. They constitute the majority of genomic DNA in many eukaryotes, and they dramatically shape genetic content by causing insertions, deletions, rearrangements and sequence duplications. Of increasing significance is the link of these mobile elements to diseases such as cancer and neurodegeneration. Sequencing of human populations demonstrates that active transposable elements are substantially more prevalent than previously appreciated. The aims of this conference are to: 1) Apply recent innovations in high-throughput sequencing and genome analysis to the study of transposon biology and genome dynamics; 2) Discuss the discovery of cellular systems that inhibit transposon activity as examples of the evolutionary arms race between mobile DNA and their hosts; 3) Describe active transposition during neurogenesis and in tumor cells and raise questions about the role of mobile DNA in brain development and cancer; and 4) Discern mechanistic aspects of element mobility from bacteria to humans. This symposium is designed to foster ties between leaders in the field of transposon function and biology with the pioneers of genome analysis, a link that is still tenuous and nascent. Discussions of transposon activity and genome dynamics will focus on mechanistic models. Methods applied to these problems will include molecular structures, biochemistry, expression studies and bioinformatic analyses. The transposons and hosts represented in this conference include diverse examples from eubacteria, archaea, protists, plants and mammals.

This Keystone Symposia conference will address diabetic complications which remain the major cause of morbidity and mortality in the diabetic population. Although the outlook has improved over the last two decades with respect to diabetic vascular disease, these complications remain a major burden with the underlying explanation for these complications at a molecular and cellular level as yet not fully clarified. With recent advances in the management of diabetes, particularly new classes of glucose-lowering agents, it is critical to determine if these new therapies have both glucose-dependent and independent effects in reducing diabetes-related end-organ injury. With major advances in our understanding of key pathological features of diabetic complications such as angiogenesis, fibrosis, inflammation and vascular remodeling, albeit in non-diabetic contexts, now is the time to translate this new knowledge to the field of diabetic complications. By learning from and recruiting such researchers into the field of diabetic complications, there is a great opportunity to develop novel, highly innovative approaches to identify new targets in order to discover new ways to treat, reverse or prevent diabetic complications that lead to premature atherosclerosis, heart failure, blindness, cognitive impairment and end-stage renal disease. This meeting is paired with "Vascular Biology and Human Diseases: From Molecular Pathways to Novel Therapeutics."

Recent research has revealed pervasive transcription of eukaryotic genomes outside of protein-coding genes. The resulting noncoding RNA transcripts come in many forms, perform diverse functions and play critical roles in organismal health and disease. Tens of thousands of noncoding RNAs have been identified thus far, but we are still at the earliest stages of understanding their regulation and function. Such knowledge will be critical in order to harness the full potential of noncoding RNAs for the diagnosis and treatment of human diseases. To address this gap in our understanding, this conference aims to: 1) Bring together a multi-disciplinary group of scientists at all career stages to share their latest research in this field; 2) Provide a forum for the presentation of cutting-edge data on noncoding RNA structure, function and their roles in physiology and disease; and 3) Offer junior scientists outstanding mentoring and networking opportunities through close interactions with senior investigators. It is anticipated that the interactions of participants with diverse backgrounds, expertise and experimental models will spur new lines of investigation and collaborations that will lead to breakthroughs in our understanding of the noncoding transcriptome.

The concept that the microbiome shapes health and susceptibility to disease has taken the biomedical sciences by storm. The microbiota is emerging as a fundamental force influencing diverse aspects of physiology reflected in the sessions of this conference. Microbiome studies are at a critical juncture and facing a challenging transition from descriptive studies of association towards mechanistic studies tackling causality. Essential for this transition is a diversity of thinking (chemical and systems biology, metabolism, microbiology, physiology and immunology) and approaches (assays and models). As the basic tools for characterizing microbiomes are now widely accessible, the conference seeks to broaden the base of what defines membership in microbiome studies by inviting investigators to share their vision, approach and results to enhance understanding and mechanistic approaches. In summary, the conference aims to: 1) Introduce a breadth of challenges and biological systems for microbiome studies; 2) Showcase young and senior investigators relevant to advancing next-gen microbiome studies; and 3) Foster collaborative, multidisciplinary microbiome research that advances basic and translational science. Aim of this course is to prepare RNA libraries for Illumina sequencing by using the novel NEBNext Ultra II Directional RNA kit for low input applications. Throughout the course, we will be generating libraries from ultra- low as well as from normal amounts of RNA (1 ng to 50 ng) input to better understand the impact of input amounts and PCR cycles on the bioinformatics dealing with complexity, coverage, duplication rates and uniformity of libraries. The course participants will be guided with tips and tricks through the work flow. Finally, the bioinformatics analysis of the data will be discussed. Selected participants who – PRIOR to the course - will be able to prove their samples have required quality according to provided specifications will have the chance to bring maximum two of their own eukaryotic total RNA samples to process. At least 100ng of sample will be required for attendee samples.

The regulation of the transcriptome is key to cellular processes that underpin cell biology, development and tissue function. All classes of cellular RNA are subject to posttranscriptional modification, be it by direct chemical modification, editing or non-templated nucleotide additions. Furthermore, regulatory RNA binding proteins and enzymes that can specifically recognise posttranscriptional RNA modifications have been identified. It is now emerging that the modification status of the transcriptome is dynamic and responsive to environmental/developmental cues. Together, this has elicited the realisation of an ‘epitranscriptome’ where posttranscriptional RNA modification coupled with recruitment of effector RNA binding proteins dynamically regulates genomic output and RNA function. Importantly, mutations in core-regulators of the epitranscriptome are causative in many human diseases or congenital disorders.

Adult neurogenesis is distinct from embryonic forms of neurogenesis in that neuronal development underlies extrinsic regulation, from physiological to pathological. This regulation targets different stages of neuronal development, between cell cycle entry and proliferation of radial glia-like stem cells to the lasting integration of the newly generated neurons. There are obvious feedback loops in that regulation of neurogenesis might alter behavior, which in turn acts back on adult neurogenesis. But how does this all work? How does regulation occur across scales? What constitutes ‘causes’ and ‘mechanisms’ in such complex system? The 2018 Adult neurogenesis meeting uses these key questions as entry point into discussions about how activity and development are linked in adult neurogenesis.

There has been tremendous progress in the past few years regarding our understanding of DNA replication in eukaryotes, both yeast and mammals. Many important questions in the field are poised to be answered within the next decade. These include understanding DNA replication at the biochemical and three-dimensional protein structure levels. In addition, studies using high throughput technologies at the cellular and organismal levels are poised to answer how accurate replication of the genome is ensured by controlling origin firing in space and time. Several human diseases, including cancer, have already been linked to DNA replication stress, a term that refers to perturbations in DNA replication. Thus, a better understanding of how cells respond to DNA replication stress will help us understand disease development and responses to therapy. By bringing together experts in the basic biology of DNA replication and DNA replication stress, this symposium aims to fuel further progress in these important fields.

Oscillations are abundant - from hormonal oscillations with periods of days and months, to genetic fluctuations in the range of hours (circadian clock, embryonic oscillators), and metabolic and biochemical oscillations in the order of minutes (glycolytic oscillations) and seconds (Calcium-dynamics) - oscillations are central to biology across different temporal and spatial scales. At this symposium multiple disciplines will come together in order to discuss common mechanisms underlying the generation of oscillations.This symposium aims to further strengthen a new, highly interdisciplinary community composed of scientists from very different fields and who share a common interest in oscillatory phenomena and biological dynamics. The course participants will use open-source software. R-coding skills and deep knowledge of statistics are not necessary for attendance because most analyses will be performed with docker4seq package, which was developed to facilitate the use of computing demanding applications in the field of NGS data analysis. Docker4seq package uses docker containers that embed demanding computing tasks (e.g. short reads mapping) into isolated containers. This approach provides multiple advantages:        •     user does not need to install all the software on its local server; •     results generated by different containers can be organized in pipelines; •     reproducible research is guarantee by the possibility of sharing the docker images used for the analysis. Computers for hands-on exercises will be provided along with demo data sets.

The 2018 Gordon Research Conference on Cyclic-Nucleotide Phosphodiesterases (PDEs) will focus on efforts to develop the therapeutic potential of phosphodiesterase modulators while also highlighting new biology relevant to the PDEs. As the sole means for terminating the intracellular signals carried by ubiquitous second messengers cAMP and cGMP, the PDEs are uniquely positioned to regulate a host of signaling cascades involved in cell to cell communication, metabolism and gene regulation. Unique elements of the quaternary structure of each family has allowed for the generation of selective inhibitors despite the high level of sequence identity in the active site of the enzymes. Only two families, PDE 6 and 11, still await the development of useful preclinical tools/inhibitors and drug candidates are in or nearing human studies for PDE 1, 2,3,4,5, 9 and 10. Clinical data is accumulating on the effects of PDE 3, 4, 5, 9 and 10 inhibition although only the effects of PDE5 inhibition have been subject to extensive, albeit poorly undocumented, profiling.

Microfluidics is a quickly growing, highly interdisciplinary field at the interface of physics, engineering, chemistry and biology. Over the past years microfluidic approaches have been used for a variety of applications, including nucleotide sequencing, functional genomics, single cell/ single molecule studies and diagnostics. Many of these applications, including next-generation sequencing devices, have been revolutionised by miniaturisation, paving the way for global gene analysis and hence transforming biology. In addition, working on the pico- to nanoliter scale not only allows a high degree of parallelisation, but also offers superb spatiotemporal control. Small objects such as cells, or even discrete parts thereof, can be exposed to unique conditions, facilitating entirely novel approaches in modern biology and chemistry.

Zusammenfassung:
Solving structures of large macromolecular assemblies to gain fundamental insights into biological mechanisms remains a major challenge in structural biology. Cryo-EM combined with image processing is currently undergoing what has been referred to as a “resolution revolution”, making it one of the most powerful techniques to address this challenge. It also has unique capabilities to obtain structural information in situ within complex environments, and to deal with heterogeneous samples. The methods are complex and under constant development, so in depth, advanced training of new users is essential to ensure future users can adapt new technologies to expand into new areas and solve new biological problems. This course provides the theoretical and practical training covering the full breadth of cryo-electron microscopy (cryo-EM) techniques from sample preparation to data collection to image processing.

Chromosomes are arguabely one of the most important structures inside cells. Several meters of DNA are compacted into micrometer-sized assemblies in every human cell. Recent advances in our understanding of how this is achieved, and of its implications on nuclear functions, have been breathtaking. Instead of black boxes, or imaginary text-book style folding models, advanced imaging and genomics techniques have layed the foundation for the first well-informed molecular models of chromsomes. These portray chromosomes as largley self-organising entities of nucleosome-melts, organised by the universal SMC complexes and additional chromosomal proteins. Recent work culminated in the biochemical reconstitution of chromosome formation from defined components (Hirano).

EMBL Course: Attacking Open Chromatin with ATAC Sequencing

Zusammenfassung:
ATAC-Seq stands for Assay of Transposase Accessible Chromatin and is, despite its recent invention, already a widespread method to profile open chromatin on a genome-scale. The goal of this course is to teach the entire workflow of an ATAC-Seq experiment including library preparation, sequencing, data processing, and downstream analysis by addressing a real biological question that will be answered at the end of the course. We will start with the experimental ATAC-Seq protocol, highlighting the critical steps, potential pitfalls, and the most up-to-date tweaks to improve the quality of the results. After sequencing the samples we will go through the basic quality control and preprocessing steps using multiple analysis tools for next generation sequencing data. Finally, we will perform different types of analysis on the processed data, including visualisation, differential peak calling, and differential transcription factor activity profiling to come to a biological conclusion. In addition we will discuss recent advancements in technology development and algorithms for analysis and give an outlook on future perspectives and applications.

This course will provide hands-on training in genome editing and cell engineering in mammalian cells using the highly efficient CRISPR/Cas9 system. The goal of this course is to teach the fundamentals of NGS library preparation and validation using the Illumina TruSeq stranded total RNA sample preparation kit. We will start with an introduction into Illumina NGS technology and the library preparation workflow. The main part will be the preparation of libraries from total RNA, with a focus on the critical steps and potential pitfalls of the protocol. Finally we will quantify and quality control the prepared libraries, before discussing solutions for total RNA sequencing data analysis.

The course participants will learn how to use R/BioConductor software and Illumina BaseSpace Cloud apps. The course covers various topics using graphical interfaces. During the last day of the course some of the workflows used in the first three days will be dissected and executed using command line approach. Computation is an integral part of today's research as data has grown too large or too complex to be analysed by hand. An ever growing fraction of science is performed computationally and many wet-lab biologists spend part of their time on the computer. Many scientists struggle with this aspect of research as they have not been properly trained in the necessary set of skills. The result is that too much time is spent using inefficient tools when progress could be faster. This is a course for researchers in the life sciences who are using computers for their analyses, even if not full time. The target student will know a little bit of command line/programmatic computer usage, but not consider themselves an expert. A target student will have written a for loop in some language before, but will not know what git is (or at least not be very comfortable with advanced git usage).

Systems genetics is the extension of genetics to the system-level. It aims at understanding the relationship between genotypes and molecular phenotpes at the genome-scale, thus integrating genomics with large-scale molecular and phenotypic profiling. This opens the door to the investigating of the genetic basis of complex traits in a variety of model systems, from yeast growth phenotype to human disease. Taking advantage of natural genetic variation allows to investigate the effect of many mild genetic perturbations, an approach which contrasts with the all-or-none targeted genetic perturbations.

The course will introduce state-of-the art modeling and experimental tools for discovering and analyzing species interactions in microbial communities, with a particular focus on metabolic dependencies.                                           The course will run over a period of four days, each day divided between a morning session with theory and an afternoon session with practical work. In the morning session, a leading expert in the field presents background information, key concepts and computational/experimental methods. This lecture module is followed by a round-table discussion chaired by the speaker. The concepts are then introduced in more detail by the speaker or by one of the organizing instructors. Afternoon sessions, supervised by the instructors and teaching assistants, are dedicated to extensive practical work in wet as well as dry lab.
